The main religions of Japan are Buddhism and Shinto and though the Japanese are not very religious, religious practice/spirituality is an important part of the cultural heritage. There are around 70,000 temples in Japan and some of them allow visitors to stay over-night and participate in the daily meditation with the monks.

If you prefer a more active approach to spiritualism there are several pilgrim routes you can walk. The longest is in Shikoku and is about 1200 km. Another pilgrim route of 300 km goes through the mountains of Wakayama and passes through some of the most sacred areas in Japan.
